El juego se sitúa en el año 1960 luego de los acontecimientos después de la culminación de su primera entrega, la historia comienza con la destrucción de la nave nodriza por parte de la KGB rusa, esto desencadena una serie de nuevas aventuras de Crypto alrededor de varias ciudades en el mundo hasta poder encontrar a su nuevo enemigo y recuperar las partes de su nave nodriza y continuar con sus planes de conquista.

En nuestro catálogo de armas tenemos nuevas adquisiciones armas muy locas como la arma que es el Anal Probe el cual envía un rayo verde como tipo manguera que ataca la cavidad trasera y hace que nuestros enemigos exploten, tenemos también un arma que tira rayos otra arma que usa la gravedad, otra que lanza bombas y está en especial ayuda mucho para terminar con explosiones masivas a ciertos enemigos muy poderosos.
